Does there exist a relationship between good guy and bad, where the heel is actually SMARTER than the hero?
I almost said Watchmen, but I think Dr Manhattan is technically - more intelligent than Ozymandias.
Lex is a genius, but I still think Superman is smarter. Reed > Doom.....
So, has anyone done that? I imagine it'd be hard to stop the evil if the evil has more brain power.
Maybe Galactus and Silver Surfer?

Doom could easily be smarter than Reed. It's his arrogance that shapes his undoing, not any lack of intelligence.

Will Graham: You had disadvantages.
Dr. Hannibal Lecktor: What disadvantages?
Will Graham: You're insane.
Tangent: for my money, Brian Cox offers a superior Hannibal to Anthony Hopkins.

I think Luthor is quite a bit smarter than Superman. Our hero has the benefit of much more advanced technology and a familiarity with it, but I don't think Superman could build really sophisticated machinery from scratch.
Lex could.

And I felt, from JB's depictions of Doom in Fantastic Four, that what he said is exactly the case: Doom *might very well* be smarter than Reed, but his hubris will always cloud his judgment and lead to an inability to admit mistakes.
Whereas Reed can and does learn from his errors.

I feel Dr Doom is less incautious with his intelligence, brasher, and therefore more prone to errors. Reed would go back and check over his work for any potential mistakes, whereas Doom would think this a weakness.
Consider these lines line from the Flaming Lips song Race For The Prize:
Two scientists are racing For the cure of all mankind Both of them side by side So determined Locked in heated battle For the cure that is their prize But it's so dangerous But they're determined.
If that were Reed and Doom, I think Doom would be more likely to get there first, but Reed's solution would be the more comprehensive, more reliable solution.
I'm also going to plump for the Leader being smarter than the Hulk...

The Leader is smarter than the Incredible Hulk. Probably the Leader's pocket calculator is smarter than the Hulk.

To tack onto the Superman villains: I think Brainiac fits the bill. I like the idea that a super smart villain defeats a super strong hero. Plus the purple cover is one of the all time greats!
