The single power thing was there at the beginning, though it did start to change when Roy Thomas took over writing the original series. I mentioned elsewhere that I have been recently re-reading the early issues of X-MEN, and I forgot that Jean wasn't given telepathy as an added ability until after issue #29 (I still haven't reached the issue yet in my re-reading).
The only real exception to the single power thing in those early issues may be Magneto, who originally had some mental ability to project himself in astral form, though that was later dropped and ignored.

About Dean's list...It's Banshee's sonic powers that enables him to fly. As described by Banshee, himself, in his first appearance, it's the sonic vibrations he creates that propels him through the air.
I haven't got to re-reading Sunfire's first appearance, yet, but I am thinking his power of flight is related to his producing heat to rise him aloft.
Storm's ability is to control the weather. That's one power with multiple uses. It's not flight PLUS wind manipulation, it's flight THROUGH wind manipulation. It's no more another power than it is for Jean when she uses telekinesis to levitate.
And, speaking of Jean, as explained in my post above, Jean originally only had telekinesis. It was not Stan Lee or Jack Kirby who gave her telepathy, but rather Roy Thomas.
JB noted that Stan Lee referred to "X" meaning one extra ability separate from humans, and early on that seemed to hold true. It was later writers that changed that situation.

Hey, I used it in HIDDEN YEARS. And astral projection slips under the gate as an ability “anyone” can have. It’s not a mutation.

Somehow, when he came back, she kept them.

Dean, I think that the characters you mentioned had aspects to their powers from a singular mutation. I'd give some consideration to what you've noted, but then I'd go back to Iceman and look at several powers that are developed from ice generation.
But when we get into Nightcrawler or Wolverine... yes, that starts getting complicated.

Wolverine is not complicated if we accept the healing factor as his mutation. The bone claws are just a stupid mistake.

I was all ready to actually like the "reveal", since I was logically assuming that bone claws would be useless - breaking the moment they were used against nearly anything, not to mention painful as hell for bare bones to have anything being pushed against it when trying to cut something - leaving an ironic situation of Wolverine being effectively powerless by not being able to actually use his claws. It could have made for an interesting story arc.
But after a few initial breaks over the first few issues, he was back to cutting metal doors down like butter, just with bone claws now - making the whole thing nothing more than a sales ploy.
