Well, let's see. Agar is a nutrient rich substrate that laboratories culture microorganism in. Black might indicate perhaps a type of agar known to have a very dark color perhaps so the intended growth would contrast with it if it were lightly colored. That takes care of the first name. Let's move on. 

So uh...how many sides on a boltagon again?

We can conclude that Black Bolt is named for some kind of an n-gon shape with "bolt" faces that is made of a darkly colored nutrient substrate for culturing microorganisms.

Triton's real name is rumored to be Tritonacious Swimsalotte and Medusa's real name might be Hairina Medusanowski.

Because there was something wrong with "Black Bolt?" My suggestion is that if it wasn't in the original character ideal, then leave the name alone. No need to smear your own ego on an established character.

So are there "official" middle names for:
Doctor Doom?
Peter Parker?
Luke Cage?
Norrin Radd?

Isn't Peter Parker's middle name "Quentin"?  They may have changed it to "Benjamin" at some point, though.  (And I could be misremembering all of this, at that.)

And the secret behind Black Bolt's real name will be the basis for an awesome crossover in 2011.  It's a big conspiracy, and all of the supervillains in the world are behind it, see...

His middle name is Von, pronounced "Vaughn". It dates from his early days
as a lounge singer.

All kidding aside, I just remembered that in Invaders #33 Hitler calls Doctor Doom "Hans" throughout the issue, I don't know if that may have been his middle name or just an alias he was using at the time.
